The VMK VOR is positioned on the wrong side of the runway in the base data. Since it's not part of the scenery, I fixed it manually using Location -> Local Map, clicking Edit, selecting "VMK" VOR 117.40, and specifying Lon 102 14.762 and Lat 02 15.490. I've added the surrounding area for the VMK VOR in scenery id 41092.
There is also a "AM" NDB 298 in the middle of the runway in the base data. I was not able to find any reference to this NDB in the official AIP (http://aip.dca.gov.my/aip%20pdf/ENR/ENR%204/ENR%204.1/Radio%20Navigation%20AIDS-%20En-Route.pdf) nor is it mentioned in any of the SIDs or STARs so I used Location -> Local Map, clicked edit, selected the NDB and pressed "DELETE selected NAVAID".
a) scenery artists are not able to modify Navaids (except on their local installation) ... and
b) because Navaids as such are not "scenery objects" really, they don't obey object exclusion zones either (I think)?
I find it a bit strange that the scenery submission has been rejected due to the misplaced Navaid... (edit: or have I possibly misunderstood something?)

To add ILS to runway 03, open WMKM in X-Plane, then Location->Local Map, Edit.
Click "Add ILS":
Name: WMKM 03 ILS-cat-I ID: IKKM Lon: 102 15.528 Lat: 02 16.562 Elevation: 73ft ( Heading: 030.00 Frequency: 111.70 Range: 18nm
Click Add GLS:

You'll probably need to correct the VMK VOR location as per the issue I reported for the charts to make sense.
